What does 'Occupies all locations safely' mean?
Yog Sothoth occupies all locations simultaneously, in all regions. That includes all surface locations, subsurface locations and voids. Yog Sothoth does not die due to being burrowed or submerged and is not banished due to being in the void.
What happens if there's a silence or disable effect somewhere in the realm that affects minions (e.g. Root Spider, Silence aura)?
Yog-Sothoth will be disabled or silenced by the effect, but will continue to occupy all locations since its size is a characteristic. This usually means Yog-Sothoth will be banished, since it can no longer safely occupy void locations!
